Almost immediately, the general consensus was that it was an obvious act of sabotage, most likely terrorism, and the FBI immediately began a parallel investigation into possible criminal involvement. This seemed to be the right direction due to the fact that any other accident that has occurred under similar circumstance has been an act of sabotage. Despite this, it was only one of many theories on the "What-if Wall": bombs, fuel vapors, engine fuse, and several others that were about to be proved or disproved. The two years of the Flight 800 investigation were filled with delays, dramas, and disagreements. Politicians were, at points, dictating the direction of the investigation, agents from the FBI and NTSB fought over the handling of evidence

The first of the problems developed as the investigation was just beginning, while their investigation was officially "parallel", every piece of evidence recovered passed through the FBI's hands before reaching the NTSB. One problem was one of communication between the two groups of investigators, in one instance the NTSB left an FBI agent behind at the dock when going to the crash site. Another problem was the FBI's tight-lipped policy


Francis, would refer questions asked by reporters to his FBI counterpart Deputy director Jim Kallstrom. "A lot of people assumed that when I did that, I didn't know the answer," said Francis. "It wasn't that. I didn't want to make the determination as to whether I could talk about a certain thing. I let him do that."

One problem with recovering a wreck this big and with this much media coverage was the pressure from the victims families and even politicians to shift the focus of the recovery process from the wreckage to the bodies. The pressure was so great that it eventually resulted in a White House dictated policy: Priority will be given to the victims. Wreckage will have to wait. The investigators were not happy after all, as many of them pointed out, all the victims are dead and can't be saved while the evidence was being washed out to sea. The biggest and most obvious confounding factor in this investigation, though, was the water itself. After all, a 180-ton aircraft was lying in 100,000 pieces 120 feet under the surface of the ocean. All in one there was a force limiting their window of time, disturbing the debris, preventing some samples form being taken, and complicating the recovery of bodies and wreckage.
